Most likely, the brown bottle will have a lower oxygen concentration than the transparent bottle. This is because in the brown bottle light cannot penetrate well so there will be less activity inside the bottle by the organisms inside while the transparent will have higher activity since light can easily pass through which is needed in the process of photosynthesis.
