The microscope that uses a probe to map atoms on the surface of a specimen is called a scanning tunneling microscope. It got its name "tunneling" because electrons it uses after it applies a certain voltage actually tunnel through the vacuum in between, which is why this name was given to it. It has a great resolution, which is why it is used to scan extremely small things such as atoms of a specimen.
