Although this has been shown to be wrong to an extent, it is still the basic law guiding the way in which chemical reactions operate.

Surely, these old substances have their own atoms too. Since they are not destroyed in the process of forming new substances, what will happen is that they are rearranged or converted from their original form to another new form to make way for the emergence of new substance type.
