    One reason can be security. For example, it is a person's right to be allowed to freely move, however, a country can choose to close down its borders if it believes that there might be danger coming. Another can be punishment. If people are accused of crimes, often their passports are taken away and they are forbidden to go anywhere other than their town because there is an investigation. A third reason can be voting. There are many countries worldwide where a person is forced to vote or else they can't get any documents like passports or ID cards or social security or similar things. This is used as a method to boos the number of voters.
